I'm embarrassed to be asking this, since clearly everyone else understands, but ... could you explain Rule #2?

I'm guessing it has something to do with the "Draft Utility" (which I've never used).  The owner probably has to specify the name AND year of the player chosen.  Then, after many more picks, the owner will make some calculations and he'll realize that the salary for that player for that year is too high, so has to re-choose that player, but from a different year.  

Am I close?

Also, a question about Rule #4: what if we miss our time window?  How do we make up the pick that we missed?  Is any time after our time slot OK?

SG, when you use the draft utility, it's just like selecting players for your own roster.  If Babe Ruth is available and you want to pick him, you simply do a search for him and pick which season you want.  You'll be the only person in that particular draft who can have Babe Ruth.  Plus like you said, if you get down to the last pick or two and you're running out of money, then when it's your turn, you can go in and swap him out for a cheaper version to save you some bucks.

As far as Rule 4, if you miss your pick, you can make it up anytime after you've missed your pick.  You don't have to wait until your turn comes around again.
